The problem seems to be simply one of correctly analysing the sentence structure, nothing more.
Certain terms and conditions of certain agreements that were entered into by the Company, among others, in the framework of the Transaction were amended and certain new agreements to be entered into for the sake of the Transaction were planned to be entered into.
The whole sentence can be reordered/rephrased to make it clearer:
for the sake of the Transaction (=as needed in order to execute this Transaction)
(1)Certain terms and conditions of certain agreements that were [already] entered [=existing agreements] into by the Company, among others, in the framework of the Transaction were amended
(2)certain new agreements that are needed to complete /execute the Transaction were planned to be entered into.
