This comes under "les droits"

"Plus de 96 % des structures (32) ont les droits non commerciaux sur les films amateurs de leurs fonds. Une seule structure n’a pas les droits non commerciaux des films qu’elle conserve. Certaines ont quelques exceptions dans leurs fonds liées le plus souvent à la nature de leur premiers contrats qui ont été modifiés depuis. "

C'est à dire que c'est leur fonds (?) qui leur donne ces droits?

You seem to be misunderstading 'fonds' here?
It is nothing about the fonds giving them rights; almost the reverse, in fact: they hold the rights to the films in their collections.

That's not an issue! "collection de films" just means 'film collection', like you might have 'stamp collection'.

But in a library or museum sense, 'fonds' means 'collections' in a subtly different sense — it is their 'stock' if you like.
FR has 2 words for which the same word is used in EN — it happens often enough! And vice-versa, of course!
