I think 構造means something here: It means that there is some structure in the Japanese ecomony now that makes the Japanese stocks lag behind. "Structurally lagged Japanese stocks"

It reminds me of 構造不況 that people once talked about. I don't remember what sttucture they were talking about, but it was something like low income forced less spending, then it slowed down the economy to make income even less, etc.
