Não sou native speaker, daí apenas lhe poder dizer qual das duas me "soa" melhor, que é a segunda opção (mas sem o typo em "n the..."). Um abraço e bom trabalho.

The first option

To my ears, they are both acceptable, but I find I have a distinct preference for the first option - I can't give any soundly-based reason, sorry! It just sounds better to me.

slight difference in meaning

IMO both are acceptable English, but there is a slight difference in meaning (not that this difference is always recognised, and both formulations are used to mean the opposite of their 'logical' meaning):

Option !: Isotherms of adsorption versus aging temperature were measured and/or calculated for several materials, samples or conditions. They were found to have certain differences.

Option 2: Isotherms of adsorption were measured and/or calculated for several different materials, samples, or conditions. They were found to have certain differences depending on the aging temperature.
