Can someone sort this out for me, as to which parts belong together?

Lo anterior con fundamento en los articulos 177 y 178 del Codigo de Procedimientos Penales vigente en el Estado, 2o. Fraccion I, 3o. Fraccion I, incisos c y e de la Ley Organica de la Procuraduria General de Justicia del Estado.

Does "2o." belong with "Codigo de Procedimientos Penales vigente en el Estado," or with something else? What does "3o" belong with?

Rich is right but to clear your doubt about if 2o belongs to Codigo de Procedimientos the answer is no, 2o and 3o go with Ley organica :-)

Personally, I would use ordinal numbers for 2o. and 3o. in English, in this case.
