Does this mean the silk was black, or that it had blackened over time (i.e. negative sense) ?

Similarly for 偏黃 - does it mean (in a negative sense) that the picture had yellowed (because of age)?
全畫僅缺一角,傷及畫面的坡腳。花鳥畫上部偏右一處破損,顏色偏黃,整體較之山水畫新一些,畫心內原有破損、水漬、黴斑,經修復已完好如初。

I'd say here the text is not saying that the silk is actually black, but rather 'a little black', which really is to say that the silk had a 'dark' appearance.
Same for the yellow, this is saying this is a little yellow, or 'yellowish' 'yellowing'.
