“Best customer clause” included – replacement policy: designated staff and vehicles will form an integral part of the Contract and the Client will have the right to penalize or replace if not in line with Client's General Conditions of Service.

Pretpostavljam da klijent ima pravo da naplati penale klijentu, ali iz rečenice to nije najasnije.

this clause is crystal clear the Client (= the company that will be the "Client" in the future contract that will be signed when the bidding is done) is the one ordering transportation services;
"designated staff and vehicles" belong to the service provider i.e. the transport company IOW the transport company can not use just any vehicle or driver that happens to be available - it must be a "designated" driver and vehicle, previously approved by the "Client".

neutral Daryo : although in everyday language most people don't make the difference, strictly speaking you have first to establish that some penalties are due before collecting them // there is an analogy with "razrezati porez" and "naplatiti porez"

This is not everyday language but the expression used in the given context. It should not be complicated with "razrezati" (the word rarely used in any context nowadays)
