I agree that in this case, "check-in" means to identify yourself in an app as being currently in this restaurant in order to get points. This function is similar to apps like Foursquare which give you rewards and discounts for checking in various places. Here's a page from Facebook explaining the concept: https://www.facebook.com/help/174846215904356. They use "indiquer ma présence" which is quite long I think.

@ Asker You really need to find out exactly what they mean by 'check-in' here — there isn't usually ny kind of procedure for 'checking in' to a restaurant in the same way as you check in for a flight; HOWEVER, Facebook jargon uses "check-in" to mean "have visited" — and I suspect that's what they mean here: noting the fact that you have been to a specific place etc.
If so, then you might want to use the actual translated term used on Facebook...

En général sur les sites du type Yelp et Foursquare, on trouve souvent "s'identifier dans un lieu", l'anglais "publier un check-in" est aussi utilisé.

Le mode d'emploi doit préciser ce que ça fait, mais par exemple "3 personnes pour 13h en terrasse" pourrait être une info utile à transmettre quand je suis en route et que je suis pressé, une sorte de "réservation instantanée" en quelque sorte, qui peut éventuellement permettre d'éviter la file d'attente ou l'arrivée d'un serveur?
Je le vois plutôt comme le "check-in" d'un hôtel ou d'une réservation de voiture, annonce de ce qui est recherché, date et heure, identification du client.
