Is it correct when using British English (not American English) to use the plural faculties, instead of faculty?
"I would like to warmly thank the faculties of the Institute" (when referering to several)
or "I would like to warmly thank the Faculty of the Institute"?

No es correcto usar el plural en este contexto ya que en singular se refiere a los miembros de la institución académica a quienes deseas agradecer; y, en cambio, en plural se refiere a los edificios de especialidades dentro de la universidad.

: Yo entiendo que sí se está haciendo mención a las Facultades, como se puede agradecer a una institución, http://www.ruraluniv.ac.in/acam.pdf y en ese sentido, lo correcto es escribir "facultades https://www.upf.edu/universitat/es/home_upf/facultats.html

Puedes usar sin problemas el término "faculties", ya que la universidad de Bristol lo hace, échale un vistazo a este link: http://www.bristol.ac.uk/faculties/

: no en este contexto, pues no agradeces a las escuelas físicas dentro de la uni, sino a los miembros académicos, lo que se traduce como "Faculty" en singular

The answer, if so, is "faculties". In American English, faculty, in the singular, is used to refer to the members of a teaching or research institution: the "profesorado". But not in British English. In any case, if you mean the various faculties of an institution (the Faculty of Arts, the Faculty of Medicine, etc.), it is faculties, plural, both in British and in American English.
