Unless it is a company-specific term, マジック usually refers to マジックインキ = permanent marker. マジックチェック seems to be "marking with a permanent marker." See below.

Not sure if it merits a separate answer, but マジック is just any marker/felt-tip pen - permanent or not. I've heard people using this term referring to whiteboard markers, highlighters, paint markers or anything similar.
